When i first created an account on area51, i did not link it to the correct stackoverflow account and accidentally created a new SO account without reputation.

However, after I joined a proposal I had learnt that the reputations on other networks matter so I created a second account on area51, this time linked to the correct stackovetflow account.

Can I use the second account to join the same proposal that I joined with the first account? What if I leave the proposal with the first account and just use the new account?

No, you cannot join using multiple accounts as that would inflate the number inappropriately.

If you have two accounts, you can request that they be merged together by contacting us. You may even be able to complete the merge yourself if you are eligible for the automated system.

If you don't want the accounts merged, you'll need to make sure to leave from the first account.
