The only software that should be taken into account should be the software required in order to do what you want. If the machine includes hundreds or thousands of dollars' worth of software that you (as the person asking the question) will never use, that software has zero value to you and should not be considered.
For example:
- If you plan to run a specific OS, the cost of that OS should be taken into account (e.g., a server from one vendor may come with no OS, while a server from another vendor may have an option to come with the desired OS preinstalled)
- Other software that you will otherwise have to buy should also be considered if it is available at a discount when bundled with a pre-built system (e.g., MS Office, Adobe Creative Suite, etc.)
- Any limited-time trial software (typically antivirus, games, etc.) should not be taken into account
