This probably should now work like this: I got 50 reputation from verifying my email that I used to follow a proposal. Then I logged in with my StackExchange account, which added another 100 reputation.

You probably already know about problems with linking accounts, but I didn't find anything about the extra reputation.

This is by design. The 50 rep is as you described it. The 100 reputation is an account association bonus (essentially, a head start for having another account on the network with 200+ reputation). They are unrelated.
